The anticipated contract value to Scisys was £2.6m, with work starting this month and continuing until 2022. It also included an option to extend the contract into 2024.
Scisys will provide services to Shearwell, the lead contractor on LIP, which will provide the core management database for the recording and tracing of farm livestock.
The AIM-listed group said the contract win further strengthened its position as "expert providers of complex IT consultancy and integration services" and noted that it also continued its long-standing relationship with Defra.
Chief executive Klaus Heidrich said: "We are delighted with this significant contract win, which, despite strong international competition, underlines Scisys' position as a provider of complex IT services for public projects."
As of 0940 BST, Scisys shares had dipped 0.40% to 251p.
